Rename doc/ to Documentation/ and unify version at 1.0.0-SNAPSHOT

- .gitignore and Tools/Update web site updated to the new layout
- pom.xml: 1.0.0-SNAPSHOT; correct <scm> to the current hosting URL
- Documentation/index.org: drop two dangling org [[id:]] links whose
  targets no longer exist (batch HTML export hung on them)
